If your system isn't booting it should (after a few tries) go into Windows RE. When it gets there follow the steps here to get to 'safe mode with command prompt'. Then try running 'chkdsk /f' and then 'sfc /scannow'. Each of these will take a while to complete. Let us know how it goes.
