If you extract an audio file from a YouTube video using an app such as VLC media player and you choose extract as flac does this just convert an mp3 file to a flac file?

But how do you know if the original file was mp3 of flac?

If the original audio was mp3 then yes. The flac file will not be better than the mp3.
