What would be the correct way to connect the system to my PC? Currently have it working with the two floor speakers and amp via HDMI but no response from the sub so I assume I need to plug the sub to my mobo with an rca to 3.5mm jack? Currently have it plugged into the sub out on the receiver, sub works during bluetooth, am/fm but not pc.Pretty new to audio and would love some advice on what type of splitters or adapters I need, Thanks!

With a receiver is involved, typically you want to:

PC ---(HDMI/Optical)---> Receiver ---> Speakers.

U will be configuring Receiver and tell it.... how many speakers you got, whether sub yes/no etc.
