I currently own a Lenovo Yoga 2 13.3 inch and it was having overheating issues. Lenovo agreed to replace the device for me and gave me two options: Yoga 2 Pro (13.3 inch) or Yoga 3 (14 inch).

The Yoga 2 Pro (Model Number: 59442416) includes:
Processor: 4th Generation Intel Core i7-4510U Processor (2.00GHz 1600 MHz 4MB)
Display: 13.3" QHD+ LED Glossy Multi-touch with integrated camera (3200x1800)
Graphics: Intel® HD Graphics 4400
Memory: 8.0GB PC3-12800 DDR3L SDRAM 1600 MHz
Hard Drive: 256GB SSD
Network Card: Intel® Wireless-N 7260 (802.11bgn)
Bluetooth: Bluetooth Version 4.0
Battery: 4 Cell 54 Watt Hour Lithium-Ion
Weight: Starting at 3.1 lbs
Ports: 1 USB 3.0, 1 USB 2.0, micro-HDMI, 2-in-1 card reader, combo jack
Speakers: Stereo speakers with Dolby® Home Theater®

The Yoga 3 14 (Model number: 80JH000SUS) includes:
Processor: 5th Generation Intel Core i5-5200U Processor (2.20GHz 1600MHz 3MB)
Display: 14.0" FHD LED AntiGlare Multitouch (1920x1080)
Graphics: Intel® HD Graphics 5500
Memory: 8.0GB DDR3L 1600 MHz
Hard Drive: 256GB SSD
Network Card: Lenovo AC Wireless
Bluetooth: Bluetooth Version 4.0
Battery: 4 Cell 45 Watt Hour Li-Polymer
Weight: Starting at 3.5 lbs / 0.7" thick
Ports: 2 USB 3.0, USB 2.0, 4-in-1 card reader (SD, MMC, SDXC, SDHC), Micro HDMI, audio combo jack
Speakers: Integrated stereo speakers with Waves Audio certification

At this point I'm not sure which one to choose. Both have their pros and cons. I was hoping that you guys could help me choose the better device.

Depends on what is important to you. The max turbo boost speed of the i5-5200u is 2.7GHz while the i7-4510u is 3.1GHz. However, since the newer 5th generation CPU is about 4% more powerful on average it clock speed would be similar to a 4th generation CPU running at 2.8GHz. Plus it has a higher base speed. The i5-5200u also consumes less power which means longer battery life.

The QHD+ screen in the Yoga 2 Pro will consume more power than the 1080p screen in the Yoga 3 14 simply because it has more pixels that needs power. While images can look crisp if you are not using a program that support icon / menu scaling, then you will be seeing extremely small icons. PhotoShop is an example of such a program that had this problem and I think it took them a while to address the problem.

If your into playing games, then the Intel HD 5500 is about equal to the Intel HD 4600 graphics core which means it is about 15% - 20% more powerful than the Intel HD 4400. Neither is ideal for playing games, but at least it is possible to play some games with one of those graphic cores and the Intel HD 5500 will provide a little better performance.

If weight and portability is more of a primary concern then the Yoga 2 Pro is the better choice. Since the Yoga 3 14 has a smaller capacity battery than the Yoga 2 Pro battery life may be similar.

I am planing on using the device primarily for school. I do not plan on gaming too much on it.
From your explanation, it sounds like the main difference is the processor. Considering that I will be using the laptop for daily use, I probably don't need the i7 chip. Also considering that the Yoga 3 has an extra USB port and the wireless AC card, I will probably be going with this device.

Thanks for your help.
