Hi there,
My ISP wants to charge me $39.99 to connect my Samsung TV to the internet via a wired connection to the modem/router. Is there a way I can do this myself without the assistance of my ISP?

If your TV is as smart as you seem to think it will have a LAN port on the back panel. If so all you need to do is run a CAT 5 cable from that port to any port on your primary or (if present) any secondary LAN ports anywhere in your house. IMHO, $40 isn't a bad price for this service especially if they provide the CAT 5 and do a nice job routing the cable.

Just to clarify, I have already connected the cable from the tv to the modem, the ISP is not coming to my home to do this. I get a message on the tv that says "IP Auto Setting failed. Network set up complete but cannot connect to internet. Contact your ISP to use the internet to upgrade your tv software." When I call my ISP, they transfer me to the Premium Tech Support Center. The $40 charge is for 30 min of tech support over the phone so the ISP can "fix this common problem."

I'm just wondering; A) what exactly the ISP will be doing on their end, and B) if this is something I can do myself.

The TV does NOT connect directly to the (cable or DSL) modem. You need a router between them. Connect your router to the modem and then connect the TV to the router.
