You'll probably be okay with MSI. They are a pretty decent computer component manufacturer. (Motherboards and GPUs).

The Y500 is a bit better, because it has 'Ultrabay' it's a special slot that let's you put an extra harddrive or battery or cooling fan, or 650m GPU in the computer. (in the specs you listed you wrote "2 x NVidia GeForce GT650M 2GB DDR5" and "Drive Bay occupied by 1 x Nvidia Geforce GT650M" So.. then you can have two 650m's in SLI which is better gaming performance than a 660m that the MSI has. It's very rare for laptops to have upgradability like that. Normally you're stuck with the hardware you get. Plus the Y500 has a better CPU. Also, I've always had good luck with Lenovo, they make a pretty solid product. (and personally I like 15" laptops better but that's just me) That's the main benefit I see in the Y500.

However, the MSI would get better battery life (because of only one GPU, and a bigger battery). It also has 16gb of Ram, and a faster (but smaller) 750gb 7200RPM HDD.

That's about all I can see. I think you would be fine with the MSI, you can do some decent gaming on that machine. But If you wanted you could return the MSI and get the Lenovo. (Depends on where you bought the laptop though) The decision is yours.
