Is there a program out there that can take a setup/installer and remove any 'optional' installation files? Such as when you do

It's not quite what you are looking for, but you can get an installer at ninite.com that will let you download an installer for quite a few popular free programs. The installer runs without any interaction and only installs what you select. It's a great service that I use all the time. If your program isn't one of the ones they offer, however, it won't do you much good.

There are quite a few programs that offer command line switches, look at the support page for the program or try to install it with a /? switch.
