The capacity is the difference, really. DDR3 is faster than DDR2, but you won't really see the difference in the real world. If you need the extra gigabyte, go for the DDR3. If not, then just stick with 2.

DDR3 is faster and uses less power than DDR2. Having said that, there is nothing wrong with DDR2. As frozenlead said, there will be a difference, but very slight.
