In addition to the components above I have a Bose surround sound system connected through the receiver. I am using a Logitch Harmony 650 remote to control all devices and activities but cannot get everything synced.

Since Logitech programs the remote you don't have the option of changing the way it is programmed (such as changing the delays needed between turning on a component and firing the next command to it. Your only option is to email Harmony tech support and see if they can alter the program.
