will heat be a problem if i go for SLI ? what are the cons of doing SLI with this laptop ?

& how does this laptop perform compared to MSI GE60 2OC ? ( without considering SLI option ) . both have almost same config but Lenovo has slower HDD ( Lenovo 5400 rpm vs MSI 7200 rpm ) . is that really a bottleneck ?

yes, most probably heat is the major issue in sli gpus whereas it's not always 100% true that all games will be more benefited by sli-ing. You have to provide better cooling mostly while gaming or when your gpus are under maximum load.
Regarding hdd speed, the games+apps+softwares will open, load faster and games might run more smoothly depending on the game and your computer speed with higher rpm hdd. You can't call it bottleneck, it would just take more time to load. Yet i would go with Lenovo for the better choice :D

yes first thing to count is sli, next thing is that Lenovo has been counted one of top laptop brands. Yet, haven't heard too good things about MSI in laptop field.
