As my research goes i think around 500$ is going to be my budget for the receiver. I hear that Denon are very good but little more expensive. I want it to be as future proof as possible so i am looking at ONKYO TX-NR646 now. What do you think ?

In that price range the Onkyo is fine.
I would suggest not compromising the quality of the front three speakers and sub to buy Atmos speakers. In particular the ones that are supposed to go on top of your front speakers are not going to do the job right. You need ceiling speakers. All the other speakers should be at ear level so the surrounds have to be low too.

My plan is to buy first the 5.1 like a complete setup and later when atmos comes more spread to but only that upfiring speakers. Speakers in the ceiling are not option because of room set up. Just complicates a lot things. As for the speakers can you suggest 5.1 setup at no more than 600-700$. I am just new to the things and don't and can't spend too much money for speakers.

I think you may find the Atmos will fizzle out so waiting is smart. Your budget for speakers is tight but I would suggest four of these (left and right front and rears)
https://www.amazon.com/Pioneer-SP-BS22-LR-Designed-Bookshelf-Loudspeakers/dp/B008NCD2LG/ref=bdl_pop_ttl_B008NCD2LG
or the towers for front left right if you have the space

and the matching center speaker
I don't like the configuration of the matching subwoofer so would suggest this one

If your room is big or you just like really loud bass get a larger model.
