I want to put together my own 2.1 speaker system for my computer, how do i connect it?

To connect them where do i put the amp? Also do you think the would be a better setup than the Klipsch Promedia 2.1? Because i know for sure that this is bigger.... (I listen to electronic music, alternative rock, rock, hip-hop, and i play video games)

It also has two different sets of inputs, a line level, and a highlevel, or speaker level, input.
take the speaker level output from the amp and connect it to the speaker level input.

The subwoofer filters out and plays, the bass information, and sends the rest to the bookshelf speakers

Look at the 'How to" videos on the subwoofer's web site. that should explain what you need to know.

Basically, source is connected to the amp, Amp speaker outputs connected to the highlevel inputs on the subwoofer, then high level outputs from the subwoofer are connected to the bookshelf speakers.

Adjust levels as necessary.

Wait... but the subwoofer is powered, it has its own amp the creates 100 watts

You'll need two stereo mini to male RCA adapters. Plug the mini plug to the front speaker output of the mobo or soundcard. The RCA plugs go to the line inputs of the amp and the outputs of the amp connects to the speakers with lampcord. The second mini plug goes into the sub output of the mobo or soundcard and the RCA plugs goes into the line inputs of the subwoofer.
