Doesn't sound like a driver issue, but you might want to check. Are you getting any error messages? Blue screens? Slow boots? That's usually the first place I look. It's an HP, and I've owned 2 HP laptops and both died due to motherboard issues. One of the first things that went sally were the touchpad and keyboard 8(
That might not be your problem though. You said the I/O controller was changed, and the fact that it didn't help tells me something else is wrong. You might want to try a system recovery (not a system restore- completely reset the PC- backup your data, save it to external hard drive, the cloud, wherever). If that doesn't help, then it could be a bad cable connection, and if that is all fine, it could be the motherboard.

There has been one odd problem for quite some time but I thought it was a software error.At the login screen of windows 7 when it says logging in the laptop hangs for about 30 seconds and then can I finally reach my desktop window.
I tried many solutions to this like SFC/scannow and trying to disable all services while booting except Microsoft but nothing helped. I gave up and am now used to waiting for that time.
What bad cable connection can it be? And how can it freeze by BIOS booting when plugging in an external USB keyboard?

The slow boot from POST to splash could be due to a number of things. Has it always been that way? If it has, it could be your PC specs (not a very fast computer). Windows 7 uses a lot of system resources, mostly GPU and RAM. On my VM, it uses almost 4 GB of my 8 GB RAM. Is your hard drive going crazy when it's booting at splash (Windows logo)? Do you have a lot of files on your hard drive, or does it have plenty of space left on it? Upgrading to an SSD helps here if you want to go that route after you've eliminated other issues.
It could be an issue with the hardware itself. It's rare, but I've seen it before. Could be a virus. I recommend scanning a full scan with Malware Bytes in safe mode to check. Download it, from Cnet and run it. If it's clean, you can eliminate that factor. I've scanned PCs with no visible or obvious signs of viruses and found a ton.
You could try booting into safe mode to see if it still behaves that way. Safe mode disables some drivers for diagnostic purposes to single out any issues. If it runs a lot better in safe mode then it could be a problem you can't easily recognize.
As far as the cables, the touchpad and keyboard have flat flex (ribbon) cables that run to connectors on the MB. Sometimes they work loose and just need to be re-seated. You need to disassemble the laptop to do that though so I'm not sure if that's what you want to do, but you can eliminate that variable if you do.
Plugging in peripherals while booting can cause issues because Windows takes time to load the native USB controller drivers. It's best to plug in the peripherals after boot to sort that out. I've seen this before many times and that usually fixes it. You may have to do it a couple times if if doesn't work the first time, or try plugging it into a different USB port.
