How to transer files (note-taking apps that sync with lecture audio, Notability, Whink, etc) from 2018 ipad and ubuntu 18.04 pc. Does anybody know of such an app that works across both platforms?

Download and configure some cloud storage on your Ubunut (here is an example for Nextcloud).

I am not an iFan, so I don't know how your note-taking app organizes its storage, and whether you'll have access to real files.
