Will pc tune up app remove data from external hard drive.

It should not do so.

However, there is a man named Murphy who loves to make appearences with respect to such things.

Configure pc tune up very carefully. But unplug the external hard drive anyway. Put it in another room even.....

I'd be more worried about it removing actual OS files.
