Malware bytes problem

I recently dowloaded malware bytes, and did a system scan. After the scan finished I quarantined the files it suggested to, and restart the computer.Now no programs work correctly and I think my cdrive is corrupt. Please help.

Try using a system restore point to jump back to an earlier configuration.

Chkdsk seemed to do the trick, but I had to do it before the os booted and it suggested that action.Kept failing in windows7 os . Closed.
