Interesting issue..

I built my PC last week and I noticed a weird sound issue.. When headphones are plugged into the front panel headphone jack there is no sound coming out of the right ear..

The interesting part is when I plug it into the green speaker jack on the motherboard, sound only comes out of the right ear..?

Any thoughts on why that might be or how to resolve it?

I would try three things:
1) Plug in speakers to the green speaker jack to see if both speakers produce sound.
2) Check your mixer settings - it could be all the way to the left....
3) Make sure you have the most current drivers for the mobo (chipset, sound, GPU, etc....)

1) Yeah, I tried that.. same result as using headphones
2) Checked that, and panned all the way to the right and no sound was coming count
3) I made sure to update the drivers for the chipset, sound, and GPU.. any other ones that I should double check?

If both speakers and headphones are only having the one channel from the front and rear jacks, it isn't a jack or the headphones/speakers. If the mixer doesn't solve it, and the drivers don't solve it, then you have a bad mobo.
