Virus on External HD?

Forgive me if this is a very elementary question. On my new computer, I am planning on installing windows 7 64bit with all programs on a SSD. I then intend on cloning this drive, creating a bootable partition on another internal HD. If I boot off the bootable partition, and run windows and download a virus, trojan, malware, etc. will my SSD be infected also, or will the virus be just on the external hd?

Not sure what you're talking about with all the cloning and partitions....but a virus inside the PC can do whatever it is designed to.
