Firefox will only let me download binary files

Mozilla Firefox (my browser) will only let me download things as binary files, and not applications or executable files. So I have to use IE whenever I want to download anything.

Is there any way I can fix this? Firefox is like the cockpit of a 747 and IE is like the drivers seat of an automobile. Can I go into firefox's hundreds of confusing settings and fix this?
