How can i preserve subtitles when converting with Handbrake?

99% of the time when converting videos that have subtitles from MKV to Mp4, the subtitles get messed up.

They're either surrounded by a black box or a string of random symbols.

Here are some examples:

I've been told that Handbrake cannot preserve "highly stylized" subtitles. If this is true, does anyone know how i can adjust the settings to fix this?

Have you tried or considered MPEG Streamclip ( http/www.squared5.com/ ) to see if it works any better?

I tried it but couldn't figure out to work it.

I'd rather find a way to make handbrake work since i'm already familiar with it. It seems like there should be some solution.
