Pre-boot Optimize for System Files

After analyzing my drive for another defrag, I notices many new system files that are scattered about the drive like freckles. Well, with my system slowing down more and more, I want to optimize all of me windows files into the same part of the drive (I didn't partition it , silly me). Anyone know of a program that will do this? I nkow it has to be outside of Windows and I can create bootable media to run it off of. DOS based is preferred but I'll take anything.
 
Solution
I use Defraggler from Piriform (http://www.piriform.com/defraggler). There is an option available to do a Boot Time Defrag. Since it is free you can try it and see if it works for you. The link below from LifeHacker list some other free ones as well.

Another possible help is CCleaner (also from Piriform) which has options to wipe free space as well as delete temporary files and others that will clog a system.
