I need a software that can take care of automatically synchronizing some particular folders on my system with a remote FTP server.

I haven't used this functionality as I don't FTP much however last time I had to do a bunch of FTP transfers I used Filezilla which is an open source program, I'd highly suggest it and it may have that feature for you.
