Which port will give me the best sound?

Where do I plug in my headphones? I have the nzxt h440 case and the MSI z87 g45 gaming motherboard. The motherboard has a soundboard. If I plug my headphones in the headphone /aux port on the top will I still gain the benefits of the mobos onboard sound/dac? Or do I need to plug in the back of the case? I also plan on getting a shiit magni 3 so I assume this will go In the same port???
